I do not think so, it seems like it is strictly for saltwater "fish" taken from the shore such as stripers, fluke, etc...  FVrom the FAQ on the state site- http://www.nj.gov/dep/saltwaterregistry/faq.html#q31

  31. Will I need to register in order to harvest crabs, mussels, clams, lobsters, shrimp and other shellfish?

      It depends on the targeted species and the method used to harvest. If recreationally harvesting shellfish, an individual is not required to register, but it is likely that other license or permit requirements apply to those species.  Registration is required when recreationally fishing for shellfish or lobster when using any of the following recreational gear:  spear, hook-and-line, hand line, rod-and-line, or by hand. Although recreational crabbing does not require registry, there may be other licenses and permits required to harvest crab or lobster with commercial gear. Please visit the Division of Fish and Wildlife’s website at www.njfishandwildlife.com or see the Marine Digest for more details.

You do not need it for crabbing.

My interpretation is that you do need it for clamming.   At some point, whether you are raking them up or treading for them, you are picking them up directly from the bottom or sifting through the mud in your rack trough and picking out the clams.    To me, that's "by hand."     It does state registration is required if you are harvesting via that method.

I'm not sure what they are doing in NJ but the national registry was/is for folks who catch anadromous species in tidal and salt waters. I didn't think clams migrated to fresh water to spawn.  Grin
