Just picked up a half bushel of razor clams. When filling the bait bags should I crack the clam shells or leave them intact? This is my first time using them.

I keep them intact.  Some guys crack every bag or every other bag.  I had an oldtimer once tell me that they release more scent alive while they breathe?   Either way you will be fine.  Maybe try and crack a section of line for an experiment.  Let us know how you do.
